He married Alice Mary Arnold on 23 April 1890 at Christ Church, Milton, Queensland. Alice was born in 1872 at Croydon, Surrey, England. John (or Jack as he was known) and Alice had ten daughters, seven of whom lived to become adults. On 23 November 1893, John Hamilton selected property at Mt Pleasant, being Portion 16V Parish of Pine, containing an area of 140 acres, although they were already living at Mt Pleasant when their first child Kate died on 4 August 1892, aged 17 months.
